Episode 22 - Several references are made to Star Trek: The Next Generation. In the engine room, Trip tells Reed that he never thought their time on Enterprise would end. Reed responds by saying, "All good things...". This was the title of the series finale for TNG. Also, in Archer's cabin, Trip and ...
Episode 04 - Dr. Soong, played by Brent Spiner, mentions that genetic manipulation can prevent a disease called Shalaft's syndrome. This was also the disease that Captain Jean-Luc Picard (Patrick Stewart (I)) suffered from during childhood, as was revealed in Star Trek: Nemesis (2002).
Episode 04 - One of the augments in episode #4.4, "Borderland" is named Persis. This is a tribute to the late Persis Khambatta who played Lt. Ilia in Star Trek: The Motion Picture (1979). She died of a heart attack 18 August 1998.
Episode 19 - Whenever the Defiant's original (dead) crew are shown, their bodies are positioned identically to how they were shown in the original series episode "The Tholian Web".
